TQFP100 is a popular footprint, it is easy to just create a new component re-using an existing pcb symbol. Just take one of other atmel micros' schematic symbol from standard DSPCB libraries, save a copy of it and edit to get all pins you need as per atmega2560. TQFP100 PCB footprint can be taken withoiut modifications from microchippic.pls PCB symbols library - also build-in in DSPCB. creating components this way takes minutes.
